There is something eating my squash roots, it turns the bottom of the plant into something like mushy sawdust. What can I do to help prevent that happening next year?

Probably squash vine borers. Check out the link above. I would recommend you apply beneficial nematodes to your garden this fall. Any nursery carrying a good supply of organics should stock them. It's too hot to put them out right now.
